ReNamer Question

I used the renamer program to remove the corrupted data info on the PSP and I must say it worked real nice for stand alone games. ie: pacman, PSPchess. However now when I start GBA the emulator will not see the roms in the roms directory. Is this the way it is or do i need to do something different? I've already reconstructed the folders and now I have only the GBA corrupted data. Looking forward to your suggestions!
