I'm getting a Wii today :D and I'd like to run the Gamecube emulators on it. So which setup runs everything pretty much perfectly?

You can play the emulators through 2 ways:

1- Burned media with the roms

2- SD card with the roms

Some emulators only support to launch roms through discs (DVD, miniDVD,...), others only through SD card, but most of them support both ways.

The problem launching them through burned media is that you can't change the content of your disc once you burned it. So, you spend 1 new disc each time you want to play a new emulator, update your old emulator by a newer one, change the content of your disc (for example remove or add roms)...

Managing the content in the SD card is so simple as moving the files from and to the folders of your SD card in your computer. Furthermore you get lot of space for the saves of emulators that supports saving in SD card (SNES). With a 2GB SD card you get 128x times more space than the biggest memory card aviable for GameCube/Wii (128mb) and you can even transfer them to your hard disk in your PC.

The Neo Geo CD and Nintendo 64 emulators doesn't support SD card, however maybe shortly they will be able since emukidid is doing this:

GameCube backups through SD card?

To play roms through discs, you only need a modchip.

To play roms through SD card, you need a SD card adapter for GameCube (such as the ones you can find at http://stores.ebay.com/wiibuy) and a disc to launch sdload: Action Replay, the one that comes with SDML, or an autoboot disc launched with a modchip

About SD Media Launcher or SD Gecko + Action Replay, here is a comparison:

I have AR version 1.08 BUT I don't have the memory card it comes with. Is there any way to save codes to the SD Gecko instead or do I need the original memory card?

Edit: Never mind. Got it working with a old memory card I had :)

Yeah, any memory card works to keep the codes for AR ;)
