Get a hammer and knock them out.

I believe iTunes will only copy your DRM'd versions and not others currently on you player that weren't originally in your iTunes library, as a measure to cut down on piracy. Although, that is just speculation. Or you could try Winamp and their iPod plugin and see if that floats.

Or, if you have access to a Linux partition/machine, pull them out with rythmbox and transfer them to your Windows partition. Then go out and get another/better player from Cowon or Creative or any others you may have been eyeing for some time. No iTunes = no hassle. Then decrypt all of your music with a lovely program called Hymn, and everything else with QTFairUse6 2.5.
