I don't know if anyone else experiences this...
I patched my GBA roms with the supercard patcher program, and it gave me a .gba, .sav, and .sci. I put all three for all my games on the card.

I save a game like I would normally and then turn the DS off. When I turn it back on and run the game, the save is gone.

The only fix I can find is L+R+select+A which is the saver patch, and then it saves. Do I have to do that every time I save? If so, is there a fix for it? It's kinda irritating!

Have you tried reading the documentation for the Supercard? As far as I know, you must use the button combination every time to send the contents of the SRAM into an actual file on your CF/SD card. Otherwise, the contents of the SRAM will disappear after a few seconds of being powered off.

Another problem is with two games - Eragon, and Mario Vs Donkey Kong 2.

Both those give white screens no matter how I patch them. Anyone got them to work on SUPERCARD SD?
