Wild Arms Crossfire's story centers around the knight group called the Blanquizel and how the protagonist and her team of knights take back their homeland, The Elsius Kingdom, which is being controlled by the Senate. The Queen of the Elsius Kingdom died in an incident, followed by the king's death due to illness resulted the rise of the Senate. Like other Wild Arms titles, this takes place on the dying planet Filgaia where the remaining natural resources; food, land and financial assets are at the center of continued armed confrontations. Despite this, the Elsius Kingdom is one of the few peaceful places on Filgaia.

The game is a 2D strategy RPG that uses hexes instead of the traditional grid system. Before one of the game's strategy battles begins, the player can gather important pieces of information by glancing over Labrina's "Direct Event Report". This report will inform you about the current status, the forecasted future status, and conditions for victory. The game's strategy battles are not turm-based, instead a character's turn will be determined by a stat known as Reaction Points and will differ from battle to battle. If the player succeeds in executing an uninterrupted series of commands, the damage inflicted upon enemies will increase significantly. On the other hand, if the enemy manages to land a series of consecutive moves, the damage taken by the player's party will increase. Combination Arts akin to those in previous Wild Arms games will come into play too.

The game features 60 chapters and over 30 classes, gender and class level also play a role in battle.
