Every time I try to use the 6 button controller, the game pauses and I can't un-pause it.

What am I doing wrong?

Maybe because the 6 button option uses the Start button as one of the 6 buttons. Do you need to use that option? Most Genesis games play fine without it.

Yeah, I need to use it. I get completely murdered on the WWF games if I don't.
