    All-around DualShock3 is my favorite.
Logitech Rumblepad 2 is very good too.
And yes, Wavebird for Gamecube was very nice for the hand-fittedness.
Many people say the 360 controller, but it has the worst D-pad I've ever tried, makes it tough to play Live Arcade games. Nice for FPS, I know.

I'll probably get bashed for saying it but I really like the N64 controller, it does look weird but if nintendo could've made a more durable joystick it would've been the best, I mean that controller never gave me any kind of soreness or anything like that, well it's only my opinion.

Despite my likings of the N64 controller, I think the best one is the Dualshock 2

Edit: LOL, I've just realized that the Dualshock 2 looks like an evolved version of the snes controller

You obviously never played the original Mario Party...games like the Tug of War absolutely KILLED the palm of my hand and I am talking flayed skin and blood I would say the Gamecube controller being my favorite in particular the Wavebird. It still brings me much love for my Wii.

It's a toughie but i'd say the six button megadrive controller and the Neo geo arcade stick(aes). the dreamcast conforms to my hand well also

That might be - in fact I agree, but who uses the Dpad for anything these days?

It's just there for changing weapons or camera angles and stuff.

SNES for 2D, Mouse + KB for 3D.

If the game is designed for a joypad then I'd say 360 controller, but using both sets of triggers at once makes it less comfortable to use for me personally though.

The Gamecube controller was probably the best controller, some of the third-party controllers even felt better than the official ones, I had a Semi-Transparent Orange Controller it had grey-ish grips on the side, the buttons were a perfect size. I think it was by MadCatz(sp?) It was such a nice controller.
