Having it closed while using the headphone jack is one of the most important features for moonshell that I liked over DS Organize. This one doesn't have it as far as I know (Maybe I'm just stupid. If that's the case, please someone correct me so I can start using this awesome looking new version of moonshell again)
The ability to open NDS roms (non-retail I think I read somewhere, haven't tested) seems rather pointless but may make the process of opening other roms quicker. Although, the "soft reset" function of my Cyclo DS Evo does not work when I open roms from moonshell.
I like how I can listen to all the songs on my MicroSD card with the pressing of a few buttons while still keeping them organized and not having to make custom playlists.
Speaking of playlists, it would be nice if there was a way you could select multiple files for certain actions like only playing those songs (temp playlist) or create a new playlist or something like that. It's not difficult to just make my own playlists on the comp and xfer them to the card real quick, but if they added the ability to load roms from it(which seems unnecessary for obvious reasons but may prove helpful) then adding playlist functions would be just as necessary as well.
Enable the ability to close lid and listen to music by going into...

GUI & Audio Settings and unchecking Disable L/R when DS is Closed.

Ability to run .nds files pointless? This is the feature that puts this home-brew as my new "firmware GUI". I have it set to come up when I boot my DS. This works perfect for my Games N Music.

The Exit to Firmware is handy too because I can set the default "firmware reboot" to any .nds file for quick booting. For instance I can have DSision.nds or DSO set to Exit to Firmware for the odd homebrew that doesn't run from moonshell.

I can't express how great moonshell is now.
