NESds has just been released with DLDI support, so will work on R4 and M3 Simply's.

Using it on my M3 Simply, however, the touch-screen menu doesn't work. I can't click on "Display", or "File", or anything. Not sure if that's an NESDS problem, or M3 Simply problem.

Also, don't know how to use the savestates. So don't know how to tell you if they work! Maybe a little help from someone else?

But, anyway. NESDS can now play roms off your card, so you can just put alll your .nes files in a folder and call it good.

The touchscreen menu in NES DS "works", but like you said it's difficult to hit what you're trying to hit. You often have to hit either above or below the actual menu item. Sometimes removing the stylus from the screen very quickly helps.
