Probably infra red support for the few pokemon games that supported it. Something how you put the IR ports near each other and press a button to get a free card or something :s

The PSP has the same port but nothing uses it yet, nor is it even mentioned what it could be used for by Sony.... ;;>>

actually,there is a gbc game of mission impossible,that includes a remote control that used the infrared port in the gbc.you could control tv,stereo,um,and dvd or something,not sure.
