If you use ISO Buster it'll extract everything but keep the original ISO intact, so you don't have to worry about putting it all back together. Mos other ISO extracters I've seen act the same way.
If I extract an iso with WinZip or whatever (a NeoGeocd iso) - is there a way later on that I can put all of those files back into iso format?

yeah, w/ winzip if u extract everything from it, it still keeps the original iso
Sorry I should have pointed out that, while the iso is extracted, I have been mucking about with it. So I wanted to recompile it to an iso. I thought by simply using a cd writing program that the iso it generates from the files would do it but, for some reason, extracting an iso and then remaking the iso (without changes) seems to mess up somewhere and the iso is unreadable. Not to worry...it's not like I have any idea what I am doing...
